Number of prisoners in Guantanamo bay is over 500, number of political prisoners was just under 300 at thye start of 2005, though it's probably less now.

Nope, you are totally wrong. You really ought to read your own source before using it as evidence. That is simply an opinion by the director of a liberal think tank, the Council on Hemispheric Affairs. Obviously the Bush Administration supports a more reasonable opinion that a military prison is ancillary to a naval operation.

With regards to the prohibition on "commercial, industrial or other enterprise within said areas", this is obviously intended preclude operations that would compete with Cuba’s economic interests. I hardly think that a McDonald's, two Starbucks outlets, and a Subway sandwich shop fall within that category.
