No, I think it is simpler than that. They have a political agenda and they wish to use their position and power to make a stand at the expense of their patients.

Personally, I don't see it as much of a political agenda as a moral agenda. They are not trying to force their politics on someone, but their morals.

They want to ban the sale of contraceptives. It goes beyond a moral issue. They want to make their morals law, so it becomes a political issue.

The actual people doing it are not trying to ban it everywhere, just where they are. Like cashiers that refuse to sell alcohol because of their religion, they are not trying to re-start up prohibition. Most of them are not trying to ban it, only to have themselves not sell it.

They are part of a larger movement. Just look at the Pharmacists for Life International website. They have an agenda. This is not just 'we feel we should not do it'. They to get as many pharmacies to join as possible.
